Fahmuddin Agus mendapatkan gelar sarjana pertanian di bidang ilmu tanah dari Universitas Andalas, Padang pada tahun 1983. Gelar MSc.  dan Ph. D pada bidang Soil Science didapatkan berturut-turut pada tahun 1990 dan 1994  dari North Carolina State University, Raleigh, North Carolina, USA. 

Selama bertugas di Balittanah, yang bersangkutan telah mengkoordinir sejumlah penelitian untuk berbagai bidang, antara lain bidang konservasi tanah skala daerah aliran sungai (kerjasama tahun 1994-1998 lintas Kementerian dan Lembaga di Indonesia); pengelolaan erosi tanah skala micro catchment di Asia Tenggara (1998-2002, kerjasama beberapa negara ASEAN dan International Water Management Institute);  multifunctionality of agriculture lintas negara anggota ASEAN dan Jepang (2000-2006); organic nutrient management for vegetable crops (kerjasama dengan NIAST Korea (2005-2007); agroforestry dan alternative to slash and burn bekerjasama dengan World Agroforestry Center (ICRAF) (tahun 1998-sekarang); nitrogen balance bekerjasama dengan University of Ghent Belgium. Beberapa tahun terakhir penelitian yang bersangkutan pada umumnya terkait dengan perubahan iklim, antara lain pengelolaan dan penurunan emisi gas rumah kaca dari lahan gambut (berbagai proyek tahun 2005-sekarang) antara lain bekerjasama dengan BAPPENAS, ICRAF, University of York, United Kingdom, dan James Hutton Institute, Scotland. Yang bersangkutan juga mengkoordinir kerjasama dengan University of Nebraska-Lincoln, USA di bidang Global Yield Atlas untuk padi dan jagung (2017-2018) dan untuk kelapa sawit (2019-2023).

Antara tahun 2002-2005 Dr. Fahmuddin Agus ditugaskan untuk menjadi Kepala Balai Penelitian Tanah. Tahun 2015-2022 yang bersangkutan menjadi wakil Indonesia pada Task Force Bureau of Green House Gas Inventory, Intergovernmental Panel on Climate Change (IPCC). Selain itu yang bersangkutan juga mengkoordinir kegiatan adaptasi dan mitigasi perubahan iklim Sektor Pertanian di Indonesia.
